This is a problem you are having because of the way you play the game, not because of game design.
Different companies are better suited for different missions. If you loose half your company strength in one mission you did not play it well. My advice, use your units better and refine your tactics. Reinforcing your compainies is only there to act as a small boost, not to regain half your entire company strength. I can go several missions netting a loss of 10 strength throughout all companies combined. When I play on easy it is a breeze to keep my companies healthy. I don't know what difficulty you are playing on but on the harder difficulties it goes more difficult to keep your armies at full strength so losses are expected. The company strength is there to force you to improve your tactics to become better and limit losses. To replay missions you have to replay the campaign as far as I know.
